How/where to run a transducer cable from the stern area to the flybridge on a 325 carver 1998 aft?

Welcome aboard.
Hopefully a member with the same model will chime in with the info you need. In the meantime, if you're coming from the engine compartment, get in there and look for where the engine throttle and shift cables go. They will head to a race that runs to the bridge. Take note of that area in the engine compartment and look for a removable panel in the salon above that. Could be a panel, behind a couch, grill, speaker, etc. usually in a corner of the salon.

ok this is speculation on my part maybe it will help. along with same advice earlier, i dont have your 325 but i know how they ran wiring up to the flybridge on my boat. if following the same logic and looking at pics of your interior on other 325s.it appears they are cabinets on the starboard side. look into the ones more aft toward the stair. take a good look inside my have a false bottom or screw out section in one of the bottoms or walls. if you find one unscrew it and take a look notice the best you can where the wiring goes. while still inside is there any kind of trim piece between the sliding door and the outside wall that might look to be removable? then next outside on the right side wall beside the entrance sliding door is there a speaker or screw out access port? if so take it apart and have a look that my be the race up and down and beside the captain seat stbd side along the floor it looks like there is a trim piece that can come off and i bet the wiring will continue along there to the dashboard. installing your new cable you will most likely need a fish tape or long flexible wire to assist you when you find your pathway and i would suggest pulling a string along with your new wire and leaving it , because you may want to add something else and next time you could use the pull string to make the next job easier. good luck let us know what you find out.
