If you check the batteries separately with a voltmeter as the windlass is operated ( you will see a volt drop ) you should find the battery it is wired to in my opinion. Also check all your battery connections for corrosion and loose connectors etc.

When you say better than 12volts....how much....because a fully charged battery should be around 12.7 volts after the surface charge is gone.
